wow! I wonder what kind of electromagnetic nastiness would be generated with that... I'm guessing all the caps will be under oil or the corona would make them impossible to charge?

A Van De Graff generator puts out very little current, probably in the microamp range, so it's not going to make a very good power supply for a marx (it'll leak off the voltage before it's anywhere near charged).
However, that doesn't mean you can't build your marx. Instead of using a 400kv VDG, you ought to use something that can source a bit more current, albeit at a lower voltage, like a neon sign transformer. You'll need to rectify the output though. Luckily, you can do this with a voltage doubler, and as an added bonus, doubling the output will put you closer to the maximum ratings of your capacitors.
