The question is simple, we have two half-bridges connected to H-bridge. Each pair of transistors is mounted on untypical radiator and this option will probably cause different temperatures. I don't know how much, but I guess it won't exceed 5*C. How it will affect on efficiency?

Shouldn't give any problems so long as each device is within it's specifications.
So the overall limit will be when the transistors on the least-good heatsink get hot.
