I am looking in to making a portable multi-stage coilgun and was wondering if I could get a decent amount of power from using 3-5 stages with 400V 330uf caps or should I get caps with larger capacity's? I want to make it hand held so I want to have smaller caps but I dont know if those caps will be too small.

Just to get an idea, grab 3% efficiency out of thin air and calculate how much energy you will get into the projectile and use it to calculate the speed of your projectile.
If you are far off you need better capacitors and/or optimal design.

Just sum the energy of all capacitors you plan to use. You are not after a correct result but after an approximation that will give you a clue about how to adjust your design.
If you have 5 stages with one 400V 330uF capacitor each you have about 130 Joules of energy, that is about 4 Joules into the projectile if your design is pretty good.
