I want to run two flyback transformers in parallel. Is it ok to use a single primary winding for both cores (will the magnetic flux be shared by both cores equally)? Or is it better to use one primary winding for each core?

Are they the same transformer model? Should be perfectly fine butting the cores up together and winding the primary on both of them at the same time. Otherwise, you could put a primary on each and either parallel them or series them. Paralleling vs Seriesing brings up some details of design, i suggest you just experiment to find what works best for you.

Using one single winding that goes through both cores should have exactly the same effect as putting one winding around each core and connecting them in series. Even though it might look like it's equal to connecting them in parallel it's actually equal to connecting them in series.
