Does anyone know how the actual shift frequency is measured for sound? If one has a source at 3.5Mhz and the shift frequency is 7Khz, how is the latter determined? Is there an algorithm that compares the phase of the source and return signal?

Mix them and low pass filter the output- you will get the 7KHz directly and if the 3.5MHz signal drifts a bit it doesn't matter much.
