Im trying to connect my arduino via the headers to a PCB with a 3D matrix of LEDs and I cant seem to find an appropriate cable. Can anybody offer any insight?

Doubt you will find cable assemblies terminated with header pins. 99% of the time, you put the pins on the board for a board to cable connection. Female headers are more for board stacking like the different arduino shields that you see, having female headers on the board also makes it easy for prototyping with 24awg jumpers and breadboard. Your best bet is to make one your self out of some header strip and old IDE ribbons. Protips: If you plug the pin header in a female socket when you solder, even if you melt the plastic, the pins stay aligned. Also, if you solder the pin header on a small strip of protoboard laying down, like this , it will give the finished connector more structural support.
