If you saw sparks inside the secondary, then I guess its fried!

1.6uF is way too high, my circuit ran best with ~0.33uF. Try less capacitance, the FETs will be cooler, but mainly, replace your secondary smile

I did rewind it, and it still didn't work. I'll try with less capacitance tomorrow and see what happens.

Your secondary coil does not have any insulation. It will fail with a few hundreds of volts at most. A high-voltage flyback transformer requires extreme care with the insulation of the secondary coil.
The mosfets in this circuit get hot. A good heat sink is necessary.
I don't see a high-voltage rectifier, that would be used to charge a capacitor bank.

Sulaiman has a good point about constant-current chargers for a cap bank. Nevertheless, the Mazzilli can act as a decent capacitor charger. Check out this thread under Projects: http://4hv.org/e107_plugins/forum/forum_viewtopic.php?67924
