I have A E-core coming from Link2, E450-66 at the bottom of the page. For this, since it is a E core, should i put te primary on top of the secondary or under it? Approximate power it can take? theres no way ile be able to use that much, just want to know. To wind the secondary, i plan on winding a layer, insulating with teflon, and etc. Does this sound good? how thich of a layer of teflon should i use? Ile be stepping up to 50Kv max, on mcmaster it says .001" of teflon can withstand atleast 500v (good considering electrical tape is .007" and only stands 600v).
Is it feasable to run off of mains?
Should i submerse in oil? I would prefer not too, but if it means not having to rewind a secondary, then ile do it =)
I am also getting two matching bobbins, i plan to use one for high voltage, and the other for ~1kv for cap charging.

Any help would be apreciated.

If you want to minimise leakage inductance split your sec in two (assuming thats got more turns) and wind 1/2 sec : pri : 1/2 sec. More hassles with insulation, but you can decide on the relative merits of insulation vs leakage inductance.
You will need to oil fill - your problem will be with surface tracking over the insulation, rather than punch-through. Pull a vacuum on it too, to remove all the air.

When just starting in transformer building, I recommend
Make/buy/find/scavenge your formers, this is the hard bit! - plastic is best
For this kind of core I'd wind a 'primary' on each side of the central airgap
and above each 'primary' I'd wind a 'secondary'.
This way you can experiment with primaries and secondaries in series or parallel
for different effective turns ratios, inductances etc.

Don't spend too much effort on your first few attempts;
just learn from the failures!
If you achieve exactly what you want first time it would be worth a prize!
