Alright, I just figured out how to use my scr yesterday so now I can build my 400 joule coilgun. But I have a problem, I do not have a charger capable of charging the capacitor so I was thinking of using a MOT.
Can I simply connect the MOT to the wall and the output windings to the capacitors? Or do I have to use filter capacitors and diodes to make the output dc? (Like this )

If your caps are electrolytics, then no. Electrolytics and alternating current don't go good together. They blow up. Plus, if you want to keep any significant amount of charge on the caps, AC would do nothing. Alternating current cannot charge a DC capacitor by itself.

You can use the MO capacitor in series with MOT output to limit current, and you need to use a fullwave rectifier. I would say 5kV diodes would do fine (e.g. 5x 1N4007 for each leg, total 20 diodes)

You could just use the MO diode in series with the output. It will charge somewhat slower than a fullwave rectifier but it is quite simple. And as Dr. Kilovolt suggested you will need some kind of current limiting, use either the capacitor right after the windings and before the diode(s) or just use a very high wattage resistor(some 100 watts). If you do not limit the current it will draw alot of current. Also it will heat up the mot and that is not good when you want to shoot the gun often, as a very hot mot can take longer than an hour to cool completely off in room temperature.
