very simple question, but i've just been wondering, what happens if the main gap is too big? I would think that it sent the final voltage through 1 side's worth of resistors back to the charger, destroying it, but is that realistic?

The capacitors will just charge up to the voltage of the HV supply. If your HV supply can supply more voltage than the capacitors can withstand you have a problem.

I have a ZVS driven Marx generator capable of developing 300kV. So far I have never had a catastrophic failure if it is fired with the main gap set to large, Though a massive amount of corona appears at the HV terminal, with some leaders (a little like a single shot tesla coil).
The charging resistors should withstand the impulse, if they can each handle each stage voltage, but this doesent rule out cumulative damage.
