Half wave rectified is like using an interrupter, the coil is only on for a portion of the time. Because it is drawing less power the power supply floats higher, so the sparks are longer. It might also be that you are charging up the filter cap, then when it starts to oscillate again you get a higher power pulse at the beginning of each cycle...
What type of feedback are you using? If it is not self starting then it won't work because the coil is turning off at the beginning of each cycle. Putting a 555 with running at a few kHz coupled to the input to the mosfet driver input with a 100k resistor might solve this.
I think that if you interrupt the mosfet drivers you should be ok, but I am not sure on that one...

I havent built my interruptor yet for my PLL circuit, but i have injected signals into the enable of my gate drive chips and scoped it on theitr outputs, so i dont see why it wont work. The PLL should still output a drive signal reguardless of what the bridge is doing, no?

I show how to interrupt a 4046 PLL driver on my website:
The way I like to do it is with a D flip-flop to make sure the drive signal is never stopped part-way through a pulse. But if that doesn't bother you, I guess you can just inject the signal straight to the enable pins of the gate drivers, like Steve Ward does in his non-PLL designs.
