I tend to use .png just because it looks an awful lot better than a .gif typically does. Even though older flavors of IE dont support it properly, the image is still visible. It just looks funky.
I'm not sure about Opera and some of the smaller browsers, but IE7 and Firefox both handle them just fine, and it seems like support for it wll only continue to grow, so it seems reasonable to use .png and maybe have a little blurb on the main page that suggests IE7 or firefox.

.PNG supports both Alpha and Index transparency. IE6 only supports Index transparency. I have not looked at the specifications but if you can make a .PNG file with both then the file will work optimally on IE6 and better browsers.
Index transparency selects one colour to make transparent just like .GIF does it.

That pretty much sums it up, but I figured I'd throw in an example of an application involving alpha transparencies. The author talks a bit about browser compatibility and workarounds; you might find it useful.

I've used a technique similar to the PNGhack a couple of years ago when IE5 and IE5.5 were still popular.
For compatible browsers like Firefox, the PNG is displayed as normal as you'd expect. For browsers like IE5.5 and IE6, it uses the alphaImageLoader() behaviour to get it to display properly, and for IE5 it would substitute a .GIF (with indexed transparency) instead.
The PNGhack although not perfect, is pretty straightforward for you to implement with a minimum of fuss.

Another technique I used to use to obtain similar results to the above was to create a 4x4 gif image with 2 transparent pixels, set it as the background image of a cell, repeating on the x and y axis.
I used this on the menu bar on this site. I thought it was pretty neat, and it's guaranteed compatible with old browsers.
