If you are using a simple SCR switch then the current will flow until the capacitors are discharged. If the current is flowing after the projectile is passing the center of the coil then you will slow the projectile down. If you are really unlucky it can be sucked back and exit the back of the coil. Using a larger capacitance will increase the time it takes to discharge the bank.
If you can't turn off the current at exactly the right time you need the perfect balance between capacitance and voltage to fit the coil you are using. If you still have Java on your computer you can run Barry's simulator
