If it works when the battery is charged, but doesn't charge the battery, you should be able to use the regulator I linked to to switch in an external charger to keep the battery topped up. This can be independant of the existing circuit.
The existing circuit can still be used for everything except topping up the battery.
If there are any conflicts, and from what you've said I don't think there will be, you should be able to solve any issues with a few carefully placed diodes.
If the existing circuit still does everything except charge the battery, an external charger should do the job, regulated by a suitable voltage regulator like the one I linked to.
