The supply was a 100/35.000V voltage transformer with a variac, and a 36kV half wave rectifier (3x microwave diode).

The problem with my setup was that the spark gaps shortened the voltage transformer every time they fired, and this type of transformer doesn't contain a flux shunt, so it was like almost a short circuit for it.

Why don't you put a couple of big 10 kΩ resistors between VT and rectifier ?

Why don't you put a couple of big 10 kΩ resistors between VT and rectifier ?
Because if I do, it won't be a high repetitive rate marx anymore :) A big inductance would work, but it will have new problems.
