last time i heard, military aircraft where required special permission from the faa to fly supersonic over civilized areas. i live in an area of massachusetts close enough to foxbourough that the jets circle over my house a few times while waiting for the patriots game flyover. if i look up, they fly maybe 1000-1500ft directly over my house. normally its pretty coool, but today i think they where going borderline supersonic. no boom, but more of a continuous rumble(not the normal engine screech, and low rumble). maybe they decided they where late and decided to throttle it? does this kind of flight have any limitations, because i've heard stories of peoples windows being blown out living too close to military bases...

There was mythbusters done on sonic booms and windows. It turned out to be hard but still possible to break windows. As far as I recall they had to get the jet to fly REALLY low to break glass.

In the US, i may be wrong but i think the military isnt supposed to piss-off the civilian population, but they do not need permission from the FAA strictly. Its mostly compliants the air force and navy dont want.
breakage of windows is a totally different matter. First, aircraft geometry, flight path, and many other factors determine if stuff breaks or not.
in 95ish the SR-71 overflew redding CA, and went supersonic too soon, the pilot screwed up and was real apologetic to the old lady about the smashed window, the air force paid for the glass.
Second, the real problem is the police get excess calls about explosions from the population. and many dis honest people try to blame the navy/air force/pentagon for windows in town broken years before.
