Well before I design a drive circuit and wind a (permanent) primary, I decided to do some low power testing with the transformer (using various secondary coils) hooked up to the multiplier, to see how they behave together; and as expected, I'm seeing some resonance effects.
As expected, the layer wound coil is somewhat worse than the segmented coils, even though the latter have more turns.
Hopefully after I get some more data I can refine my spice model a little bit and see what's what and who's who.
Probably the silicone potting is contributing a little bit to the capacitive loading I'm seeing, so I can see another reason why Glassman would opt for air insulation.

The tuning of the transformers to either the 3rd or 5th harmonic of the driving pulse is what was done over several generation of television flybacks that used multipliers and various winding strategies. The work is detailed in papers that you can find. The object was regulation and overall efficiency.
