Depends how you managed blow the PSU in the first place, if connecting a large capacitor across the output it will act like a short circuit when it charges from 0v Even if the powersupply has soft start, that may still wind up the voltage faster than a very big cap can charge.
Most SMPSUs just use a couple of diodes and a choke filter on the output anyhow so unless it has some kind of post regulator or crowbar circuit that was the problem. Of course it will reverse conduct if you accidently connect the battery the wrong way round. Their may be some leakage current through feedback resistors or any bleeder resistors, so a diode would stop the battery slowly discharging if left connected (but powered off) , And you can adjust for the extra voltage drop of the diode as you say.
Though you may not be able to set the output volts as accurately as before as the voltage across the diode will change very slightly as it warms up or as more current flows, so not a perfect solution.
