I know that if C1 blows, the fuse on the Microwave transformer blows, so there is no harm done. But what happens if C2 or C3 make a short-circuit? What can be harmed? Can I prevent this? Next week I will test this circuit, so some help is welcome!;-)

I have had C2 short out a few times on my big coil when I was using wine bottle capacitors. The plate current goes real high but I have been able to shut the system down quickly so no harm has been done. I have never had a grid capacitor short out but I don't think it would be much of a problem.

If the grids cap is shorted, the coil will be operated at 100% duty. However, you could see the sparks and power consumption change, and like Roger, you could shut it off in time. Also, a fuse on the primary *may* blow if this happened, but then again, a MOT already pulls around 500w with no load, so a properly sized fuse would probably just blow from the MOTs idle current anyway.
Also, the grid capacitor doesn't see much current at all, it is basically just a timing capacitor and will only see a few hundred volts. If this cap shorted, then that must mean it was already pretty much dead, or that it was not rated at high enough voltage (3kv is even overkill, i doubt it will ever short).

Even if it's urgent, try not to double post!
That type of capacitor is suitable for an 811A coil (I use two of those exact ones in parallel to give around 1nF), however, the eBay listing you linked to is for 10 capacitors. Unless you need all 10 for your projects, I would suggest buying only 2.
