The paper Bjorn cited is very informative. It points out that the only problems with drinking highly purified water are; 1 it doesn't taste nice. 2 it doesn't stay pure for long and the impurities it picks up may be harmful and 3 it lacks the minerals, such as fluoride, that may be beneficial. Since mankind has been drinking rainwater (which is very pure) since antiquity it is reasonable to conclude that we can cope with pure water. I have personally checked that the ultra pure water in our lab is drinkable- because I was thirsty and couldn't be bothered walking to the kitchen. The choice of toothpaste you use and the rest of your diet will make more difference to your electrolyte balance than the water (unless your water quality is really poor).
Anyway, since pure water conducts electricity and it becomes (roughly exponentially) better at conducting when it gets warm, I don't think it's a very sound idea to use it directly to cool electronics.
A thin layer of electrically insulating varnish would help a lot. Alternatively, try using a different liquid. Please don't try anything flammable.

But its heat conductivity is low, alcohol is flamable (if air is let in). Water must not heat up actually, otherwise its pointless to use it (that it will go conducting maybe after time is true as I stated before).
FOr low voltages water may pass ubt for higher (over 100 volts) adequate replacement must be found. And water is not deionised or ultrapure, just normal distilled water...

Instead of destroying your device, why not just mount a small aluminum block (say 1"x1"x0.25"), attach that to your TO-3 and run your liquid cooling that way. This way you solve all your problems. You no longer are destroying the integrity of your device, you no longer have to worry about the use of water or oil damaging your component, and have a solution that actually makes sense.
To be honest, and i probably speak for most of the people here, drilling a hole into a device is just silly, especially when its proposed in a way that makes it seem a superior method to conventional cooling schemes.
