Okay great! I've redesigned the circuit to eliminate the negative base voltage scenario and to include the diodes to protect the flip flops and the 555 timer from any stray current.

What I had meant was use the diode instead of the transistors to trigger the flip flops. Also, i'm not sure, but the diode in your one shot looks backwards.

Apologies for the delay, semester finals are coming up and time is becoming sparse.
If I use a diode in series between the 555 and the flip flop instead of the transistor pair, won't the first stage still trigger the final two given that any particular photo gate is connected to its adjacent flip flops? I'm a little unsure of what that would look like. Perhaps you could illustrate the diode placement to alleviate any confusion.
