Definitely do not use the printer port both of my current mother boards lack printer ports and the previous one i had lacks one as well. I have a cpld eval board from xilinx and it uses the printer port which is real inconvenient.

I would say your best bet would to go USB, all newer motherboards do not come with a parallel or a serial port. If they do it is normally an option to be added by the user to take up an expansion bay slot.
