Id like to replace my old un-rechargable ipod battery, so i got a replacement and have soldered it back together. But i noticed it has 3 wires. is one for a protection circuit ? and how do these work ?

Usually the third wire is for a thermistor embedded in the battery. Its not strictly necessary, but a lot of charge controllers have a thermistor input so charging can be scaled back if the pack gets too hot.

That one you linked to looks like a protection circuit - the three terminals would not all be exposed outside the pack. One connects to the cells, one connects to the outside world and one is common to both.
The only other time you would see multiple connections on a batt pack is for cell balancing, if its done by the charger and not built in - I see this a lot on packs for power tools.

Should be easy to trace the third wire then. The circuit board will be the cell protector, typically a chip and two mosfets, for over current, over-charge and over discharge protection.
