The schematic you showed is of a Flyback transformer connected to a bridge rectifier. Yet is would work, and that is what I'm doing, as the flyback I was using was already rectified.
Right now however, I'm in the process of building my own flycach transformer to custom fit my needs. I'll be passing that through a 1.2kv, 50A bridge rectifier as well.
You need a rectifier or else it won't charger the caps.

Coilguns require very high current for a very short time. The flyback transformer could only be used directly if it could provide a few thousand amps for a few milliseconds time. Since it can't do that in a size and cost small enough to be practical, we just use them for relatively slow charging rate at a low current. Capacitors otoh are an excellent choice for extremely high current (low resistance) for a very short time.
